Prasideda Šiaulių rajone, 4 km į šiaurės vakarus nuo Rėkyvos ežero, iš Bubių tvenkinio, ties užtvanka. Teka į pietus per Kelmės rajoną, pro Lyduvėnus, Betygalą, Ariogalą (Raseinių rajonas), Gėluvą. Žemupys skiria Jurbarko ir Kauno rajonus. Įteka į Nemuną 167,5 km nuo jo žiočių, ties Seredžiumi.\n\nNuo Ariogalos iki žiočių upė priklauso Dubysos ichtiologiniam draustiniui, dėl ten esančios žiobrių nerštavietės. Taip pat dalis Dubysos baseino priklauso Kurtuvėnų regioniniam parkui ir Dubysos regioniniam parkui.
